Payroll software for accountants should let you run payroll for small-business clients without learning a new system for each one. Look for a vendor that speaks to accountants on its own pages, automated payroll tax filings, year-end forms and employee self-service. Then match the tool to each client's workforce, hourly or salaried.
Running payroll for clients is a different job from running it for one business. Every client has their own pay dates, tax filings and staff questions, and you're the one who gets the call when a payslip is wrong.
The ten tools below are listed alphabetically and in no particular order, and each description comes from the vendor's own website, read as of Oct 2026. If you're looking after HR as well as pay for your own team, my guide to HR software for small businesses covers the wider people side.
Payroll tools for accounting practices at a glance
I checked the free plan column on each vendor's own website, as of Oct 2026. Yes means the page names a free plan, a free version or an open source edition. Trial only means it names a time-limited free trial. Not stated means the page I read named neither, so check the vendor's own site before you sign up.

Few payroll pages are written for the accountant
Here's the thing most accountants don't expect when they shop for payroll software. Most payroll vendors write for the business owner, not for the accountant running payroll on their behalf. Of the ten pages here, OnPay's is the one titled for accountants, and it carries accountant reviews next to its line about clients with distinct needs.
Xero's payroll page names accountants and bookkeepers too, and Paycom puts an accountant login in its site header, next to the client and employee logins. ADP's and Paylocity's pages talk to employers about payroll, HR and tax filing.
Want AI doing the heavy lifting in your marketing?
I build the systems that handle the boring 80 percent, so you get your week back. Done properly, with the human kept in.
That doesn't make the employer-facing tools wrong for your clients. It means the parts you need as the accountant, such as switching between clients, partner support and a login of your own, have to be checked on a demo rather than assumed.
Two brand details to know before you shortlist
Xero Payroll in the US is powered by Gusto, and Xero's own page says it isn't available to Xero's US mobile subscribers. So a client who signed up to Xero through the mobile app can't simply switch payroll on. Check how the client subscribes before you plan around it.
And one brand on the list belongs to another. The page title for SurePayroll reads By Paychex, so if both are on your shortlist you're looking at two products from one company. Ask which suits the client's size rather than treating them as rivals.
Match the payroll tool to the client's workforce
- Hourly staff and tips. Clients with shift workers need payroll that reads timesheets. Homebase runs payroll from timesheets with tip pools and overtime, and Square Payroll imports timecards and tips from its POS.
- One or two employees. The smallest clients want something they can approve quickly, often from a phone. Several vendors here have plans aimed at a single employee or very small teams.
- Growing teams. Once a client needs hiring, benefits and HR records too, look at platforms that bring HR, payroll and benefits together. isolved says it has spent more than 40 years building that kind of platform.
- Clients on the same ledger. If most of your clients keep their books in one accounting system, payroll that posts straight into it saves a re-key after every pay run.
What to check on the demo
- Can you see and run every client from one login, or will you log in and out for each one?
- Which payroll tax filings are automated, and which still need you? Ask about year-end forms such as W-2s and 1099s.
- Who moves the data across? Some vendors say they'll migrate payroll history for you, which saves a fiddly first pay run.
- Can employees get their own payslips and tax forms? Self-service cuts the number of where's-my-payslip emails you field.
- What happens when a pay run goes wrong? Ask who you call, what hours support runs and whether you'll speak to a person.
If month-end is the bigger squeeze in your practice, my piece on AI automation for month-end bookkeeping in accountancy firms is worth a read.

My plain advice on payroll software for accountants
Don't run every client on a different payroll system just because each one arrived with something different. Pick two you know inside out: one for hourly, shift-based clients and one for salaried teams that need HR and benefits too. Move new clients onto those, and move existing clients at a natural break, such as the start of a quarter or a tax year, so you're not splitting a year's filings across two systems.
And keep the client's staff in mind. Payroll software earns its keep when people get accurate payslips on time and you're not fielding questions. If staff retention is part of the conversation with a client, my guide on how payroll software helps with employee retention makes the case.

Frequently asked questions
Do accountants need special payroll software?
Not always. Any reliable payroll tool can pay staff and file taxes. What helps an accountant is a way to manage several clients from one place, partner support and a login of your own, so check for those on a demo.
Can I run payroll for several clients from one account?
Some payroll vendors offer accountant or partner access for this. Ask each vendor to show you how you'd switch between clients before you sign up.
Is there free payroll software for accountants?
None of the ten vendor pages here named a standing free plan or a named free trial, as of Oct 2026. Check each vendor's own site for current offers before you sign up.
Should payroll and accounting software come from the same vendor?
It helps when they connect, because payroll journals post straight into the books. It isn't essential: what matters is a clean, tested connection between the two.
When's the best time to move a client to new payroll software?
At a natural break, such as the start of a quarter or a new tax year, so the filings for one period aren't split across two systems.
